Will poptrayU recognize the ssl dll's (ssleay32.dll and libeay32.dll) if I just extract them from an archive and put them into PopTrayU's plugins folder? Or do I really need to run the setup. exe files?

They don't belong in the Plugin folder, they go in the main program folder. I'd just run the SSL plugin setup file, it's easy and everything is done for you.
